You can use the 2D Java Molecular Editor (JME) applet on the left to generate a 2D structure This will be converted to 3D in the Jmol applet on the right.
Alternately you can enter the name of a molecule and get the 3D structure if available.
You can save the files as either PDB or Mol files.
